Honestly, I don't see the problem here. The story for MGS is pretty much over anyway; the only way I can see more games coming out would be if they did a reboot. At least he's taking the time to wrap up MGS before he leaves instead of just dropping it (like most directors would have done). And, if more MSG games do come out, there are plenty of directors within Konami who already achieve a similar feel with their games that the series could be handed over to.
He's given us this great series, and now he wants to go on and live his dream. I think it would be selfish of us to deny him that, especially over a series that is pretty much over anyway (and, again, can always be picked up by another talented director). Not only that, but can you imagine the movies Kojima will create?! With games, he's always been held back with what was possible with the technology at the time, but with movies, his vision has no limits!
I think this is a good thing. With the cinematic feel and brilliant writing of the MGS games, we can see that movies is obviously where Kojima belongs. Besides, if a MGS movie were to ever be made, who would we want to direct it? Certainly not Uwe Boll. *cringe*
