Whenever I try to save changes, it says "Failed to save changes! Make sure the file is not used by something else."

Also, the inventory gets messed up still, like, I can see "keys" items in same "bucket" where your gained Boss Souls are at, for example.

I think one gets frozen on loading screen from loading up the modded save if you have, say, "Ring of the Exalted" that was did not technically earned yet.
