It might pop up achievements im not sure, also because that save is the one that is beaten on and sorry i forgot the difficulty

no it doesnt pop achievements. i did my first playthrough with his slot 20 save and i was earning achievements as i was beating certain bosses as normal.

I transfer the save to my memory unit (R & R ed with horizon), however the game does not recognize the file. This happened to other RE 4 files I have been downloaded.

I take a look at the file size, found out that the save file generate by my version of RE 4 (PAL-AUZ) is about 2 MB, yet all of the downloaded save is about 1 MB or slightly above.

So I figure could that be the problem with region codes? (eg, PAL-EU, PAL-AUZ etc)
