Okay start a brand new save with four new characters. You don't have to play any. Just Create it and save. Until you have 4 characters. Then you load your save that's not corrupted etc and for Each character extract their progress, build, stats, and inventory. This is under the Tool tab. After you have all your characters stuff. Load up your new save and for each character replace their stats, build, progress, and inventory. To that one that you want it to have. Do that for each one character. Make sure you use the USB loader in the save editor. And do this exactly as I tell you.
Extract the save from the USB in the editor to your desktop and load the save into your editor from the desktop not from the USB. Insert all the files into each character that you want the files to go into. And rename the character to its original name and set it's play through number. After your finish with each character. Save it. Or save it each time. Close the save entirely and re load it. Check to make sure your inventory is there for each character. If it isn't just reinsert it back and save it. Repeat process until the save is correct.
Okay ignore the four character part but instead of 4 it will be 3 characters since you have 3. Try this and when your done re inserting everything then add the items you want into the characters item box.
P.s. Make sure to load the save after the calibrations have been downloaded. So after download leave it at title screen.

After I do this, will I be able to mod again or will I have to do this again?

Only time I have to do this is when I get a error but usually I don't have to do it if I unplug my USB and mod it after calibrations have been loaded. The next update should fix a bunch of these problems. But hey if you don't overboard your save trying to add a million things at once you should be fine. It really isn't a long process to do once you realize what to do. I have four characters and I can do it all In like 5 minutes tops.

Just every time you encounter a error and always make a back up.

Re: [PS3/XB360]Dark Souls II Save Editor V1.0.0.0
ChangeLog 1.0.1.1
*Added new STFS Fixer, to allow you to fix your corrupted xbox360 save when updated to latest callebration.
*Fixed Equipment Editor, you can now enjoy the awesome equipment interface for easy management.
*Fixed allot of bugs in inventory browser, works much more pleasant now.
*Added new Flag to the database, named as "CanHaveMoreThenOne".
That flag works only for the beltslot items, disabling the flag in the database section would make the item act as a single item.
Note! older Databases are rendered as unusable!
*Improved DB Reading, much faster now.
*Fixed the Equipment arrow editor to only show the proper items for the clicked slot.
*Updated Assembly to .Net Framework 4.5!
*Cleaned unused references, and code
