I'm having the same problem. After The Boss defects and you re-deploy into Russia, all of the items and face-paints are disappear.

Don't worry guys, it's cause that's a "Refreshed Inventory" I'll make a "Snake Eater" mission save too for all the equipment and go through the game to make sure nothing else occurs. Will also be releasing the MGS2 Tanker and Plant saves tomorrow.
